Deconvolving RNA Base Pairing Signals
The structure of an RNA sequence encodes information about its biological function. A sequence is typically predicted to fold to a single minimum free energy conformation. But, an increasing number of RNA molecules are now known to fold into multiple stable structures. Discrete optimization methods are commonly used to predict foldings, and adding experimental data as auxiliary information impr...
متن کاملRNA-RNA base-pairing: theme and variations.
A row of small white volumes marches along one bookshelf in my cluttered office. It is flanked on both ends by slightly larger volumes. The first is labeled “Processing of RNA, Brookhaven Symposia in Biology, Number 26,” the proceedings of a meeting I attended in May, 1974, as a relatively new assistant professor with my undergraduate student David Ginsburg. The other larger volume is “RNA ’96,...
متن کاملAlignment of RNA base pairing probability matrices
MOTIVATION Many classes of functional RNA molecules are characterized by highly conserved secondary structures but little detectable sequence similarity. Reliable multiple alignments can therefore be constructed only when the shared structural features are taken into account. Since multiple alignments are used as input for many subsequent methods of data analysis, structure-based alignments are...
متن کاملSynthesis, base pairing and structure studies of geranylated RNA
Natural RNAs utilize extensive chemical modifications to diversify their structures and functions. 2-Thiouridine geranylation is a special hydrophobic tRNA modification that has been discovered very recently in several bacteria, such as Escherichia coli, Enterobacter aerogenes, Pseudomonas aeruginosa and Salmonella Typhimurium The geranylated residues are located in the first anticodon position...
متن کاملPrediction of RNA Base Pairing Probabilities on Massively Parallel Computers
We present an implementation of McCaskill's algorithm for computing the base pair probabilities of an RNA molecule for massively parallel message passing architectures. The program can be used to routinely fold RNA sequences of more than 10,000 nucleotides. Applications to complete viral genomes are discussed.
